POSTER: Transcriptomic analysis of neuronal sub-populations using RNAscope™ guided Digital Spatial Profiling

RNAscope in combination with GeoMx DSP enables transcriptomic profiling of regions of interest within the brain using spatial-location, cell-type specific and morphology markers. By using fluorescently labeled antibodies in combination with ISH probes, regions of interest were defined in the tissue and the GeoMx instrument to selectively illuminate the designated area to collect barcodes off of RNA probes hybridized to the tissue. Identifying bright and robust morphology markers to highlight cell types and tissue features of interest is important for experimental execution.

The RNA-protein co-detection workflow allowed us to combine both ISH and IF markers to profile both neurons and glial cells on the same slide without affecting the performance of the whole transcriptome assay. Neuron specific antibody NeuN and microglia specific antibody TMEM119 were used with the Co-detection workflow to select regions of interest (ROI) in different areas of the brain. These ROI were analyzed using GeoMx DSP to profile functional regions of the brian and demonstrate differential expression of key target within the same cell types.
